I'm not sure if there is a program that will automatically create a strat column for you.  I would love to see it if there is one available.  I create all of my strat columns using Adobe Illustrator - scan in the hand drawn document, and trace over it with swatches.  As far as I know, it's the main programs used, although I'm sure that there are other ways of doing I haven't seen.
 
On a side note, USGS published a wonderful set of swatches several years ago in an attempt to standardize the symbols used for strat columns and maps.  It's a great resource in the sense that you might not have to create a swatch all together.  You should check it out: http://pubs.usgs.gov/of/1999/of99-430/
