Noncoding regions vary greatly in their usefulness.  Ribosomal DNA spacers
have been useful in determining whether speces-level differences exist in
oysters, but show higher intraspecific than interspecific variation in
certain plants.  Right now, our general understanding of DNA mutation
dynamics isn't adequate to make many a priori predictions, but many workers
have examined their data to determine what sites show high variability and
give them lower weights.  Such approaches, despite their ad hoc nature,
seem to often give improved results.
